In the conditionals for Input.GetMouseButton(0) and .GetMouseButtonDown(0), switch occurrences of pos1 and pos2. That way, once control gets to the third conditional (with pos2 != pos1), the whole thing should be calculated as inverted. (I'm a bit confused why you'd want to do this though. The cylinder will look the same when rotated, unless you've made it non-symmetrical with textures or such.)

I don't know ES2 specifically, but generally pausing is implemented with an if-statement in your game loop, which replaces the usual game updates as long as the game is paused. (That XNA solution should be a good starting point.)

Depends on you. I don't know what you like or should use, or (in short) what tech you should use. I recommend reading about both Unity and jMonkey, maybe do a small project in each, to see which one fits better.
