Having trouble deciding between Chipmunk Indie and Chipmunk Pro. Which one is the best for a new iOS developer.

Any of them is fine.

The major difference between Indie and Pro for iOS developers is that Chipmunk Pro has some handmade assembly on it that use specific features of iPhone/iPad processor. It might make your game faster (up to 40%, but usually not that), but unless you are really pushing the performance, it is not really needed.
