I am using Direct2D to draw all the my 2D graphics and uses Direct3D for all the 3D graphics. Whenever I draw 2D lines there is anti-aliasing issue which is clearly visible; to fix it I tried using RenderTarget.AntialiasMode as Antialised but still the issue remains.

I am using SlimDX and C#.

If all else fails, you can implement your 2D stuff in 3D so that everything uses the same rendering pipeline and therefore will be anti-aliased. –  Tetrad Oct 29 '11 at 14:27
